The generality of the ebook readers do not accept PDF files, as can not control the font size of the document that we have with native ebooks. In many cases, you must use the zoom function and it is just a pain. Another annoyance PDFs on ebook readers is that annotations are not supported. PdfMasher asks the user about the role of each part of the text, and it does it very efficiently. Text elements sorted by position (thus grouping together) choose elements and identify those that are ignored. They will not appear on your final HTML page. Sort your elements by text content (thus grouping all elements with the text starting with a number together) and flag down the page. They will be at the end of the document, and will try to make PdfMasher hyperlinks to footnote references.
